I'm looking for a database where I can found distance between cities, for exemple distance beetween Köln and Düsseldorf. 

Does anybody knows where can I find it or how can I calculate it with the data from geonames?

it depends on the language you want to use.
You can use postgres /postgis built in functions or geotools in java. You can find an example here :
