For some reason Tokyo prefecture marked as Populated place thought it's first level division area. There is no Tokyo city for almost 60years.
Opposite to that, Tama city which is situated in Tokyo marked as second-order administrative division.

The entry for the ADM1 for Tokyo is here:

Tokyo is certainly a 'populated place':
http://www.geonames.org/1850147/tokyo.html

Whenever you see housed on the satellite images then it is a populated place. Admin divisions in contrast are abstract features describing the way the administration is organized. Admin divisions are not 'visible'.

Actually it's pointed to Shinjuku city. Is it ok, that there are several Populated places exactly in the same point?
Very strange logic, when really existing city (with houses) is not "populated", and unexisting place is "populated".
